I assume you are referring to the Deathstar run in A New Hope, because in Return of the Jedi and earlier in A New Hope (on the Falcon) their aim was almost as bad as the capital ships. There could be several reasons for this:

1) Who is shooting, Darth Vader vs some Stormtrooper.

2) the combat ranges, a one degree error is less noticeable at 15 meters than at 100 meters.

3) The type of weapons being fired, do the fighters just use smaller Turbolasers or something entirely different.

4) The targeting mechanism, do the fighters and capital ships use the same method for target acquisition.

Also, the targeting flaw would seem to be inherent in the weapon design. Droids should be perfect shots, unless their method of computing is different and more akin to our brain, and almost no one can shoot straight so it is not a problem of just a few incompetent individuals.

Well must fighting we see with Driod is done either by Jedi knights which explain simple force or clones often see good number clone killed.
Targeting mechanism also issues range well I guess if going get into one and two fighter very close enemies might less effect jaming which I guess can explain it somewhat.
