Based on the definition of 'federation' the system would be similar to the planets acting as individual states/provinces which have a local government level but also answer to an overall federal government. Many countries use a form of that system right now (United States, Canada, Switzerland, etc...).
So it is reasonable for the Federation to have navies on the planets under the direct power of the federal government instead of the local (planetary) government, much in the way they build star bases in orbit or other Starfleet facilities either on land or in orbit.
Fact navy existed at all those two factors of Vuclan having own defense fleet and ground army and Andorian own defense fleet and ground army. One expect navy at least member world under control of them. Since at least member world control fleets and possible even ground armies. So least 13 member world basic put own fleets and ground forces so no reason think own navies well. Earth system at least something 3 major planets guess common amount member world systems we talk about at least 39 of 150 major worlds own defense fleet and ground forces and likely own navy. Factor colony billions people to only few hundred people point navy of such existed beside factor never real saw Federation navy in first place. With smell colony never seen hit of a navy bigger major once we have see well enough rule out.
