...Or to protect the station from weapons which can be deflected by the magnetic shielding, as well as give the battlestation an overall protection from charged particles. But why would you need to have magnetic shielding on specific docking bay openings, unless there was a further need to provide additional shielding from "leakage"?

A docking bay shield is probably a bog standard piece of kit. It may be more trouble to design one without the magnetic component than it is to just get a standard one.
