Because they only have a few of them. Once they're gone... that's it. Besides which, we've seen that once the raiders are out of the equation, a battlestar can stomp on a basestar with it's other armaments.

Galactica got stomped at the Battle of New Caprica by four basestars, in fact she was almost destroyed by the time Pegasus arrived, her FTL was out and her guns weren't firing. If she had the ability to use those nukes against space going targets don't you think they would have used them? The command staff even stated that they couldn't hold off four basestars.

That's true, but then again, it was a four-to-one fight, and as you pointed out, the Galactica took heavy damage, including having her weapons knocked off-line. It's also possible that some of the nuclear weapons now in use on Galactica were transfered over from Pegasus, and made available for use on the missles. Previously we'd learned that Galactica had a few nuke warheads, but had to dismantle one of them for use in Baltar's "Cylon Detector", and a second one was used to destroy the basestar over Kobol. So it's not suprising there weren't any for use in that battle. Afterwords, the transfered nukes were loaded onto the missles, and were put into use at the Alge/Eye of Jupiter Planet.

Seeing as this fight takes place before she even meets Pegasus that issue is moot. Galactica doesn't have the warheads.

The Battle of New Caprica ("Exodus, Part II" [S3]) takes place after the fleet meets up with the Pegasus. But the transfer of Pegasus warheads must have been something Commander Lee Adama set up along with the evacuation of it's crew.

The OP specifies that the fight with the Pillar of Autumn takes places just after Galactica rearms at Ragnar Anchorage, in other words the end of the miniseries.

So the Galactica has maybe a few possible nukes to use against the Pillar of Autumn, but can't just toss them out on a whim, while the PoA has a large number of nukes it can keep tossing at the battlestar in the hopes that one will make it through the flack.

No the Pillar of Autumn only has four Shiva nukes but her MAC cannon has the yield of a megaton range nuclear device. It isn't stated what kind of warhead the Archer missile pods carry but it's not stated to be nukes so I'm going on HE or kinetics.

If Archer missles are just conventional, then they probably won't do much to the battlestar, unless they get in a lucky hit. If the yeilds for the PoA's KE weapons and the MAC cannon are correct, then the PoA wins, since it's the same scenario as above, only the flack guns can't shoot down a hard projectile. Or even if the Galactica's flack guns shatter the projectiles, the debris will still hit the battlestar at hyper kinetic velocities, and do damage.

Just something to consider, PoA has a special MAC that fires three rounds in quick succession, which is especially useful against Covenant ships' shields, but would also cause serious problems for Galactica as a single round is sufficient to blow up a whole Covenant cruiser, which is about the same size as Galactica, although probably not as well armored (it has windows). I seriously doubt that Galactica's flak screen will do squat to a several thousand ton MAC round. And the PoA fired all of it's Archer pods before it arrived at Halo, so they are a moot point. But it does have Longsword fighters which can carry way more ordinance than a Viper from Galactica.
