Okay, before this turns into an Outlaw Star debate, I'm going to go back to the other three universes affected by this war.

Babylon 5:
All they can really do is lay low and hope that the Klingons don't win. Or start pumping out Victory-class Starships out the Wazoo.

Firefly:
Absolute Shithammering of Alliance forces. Reavers all but obliterated. Maybe the Browncoat survivors and other malcontents could side with the aliens, hoping that the Alliance will fall.

As Mike said, ally themselves with the Protoss. But then again, the Protoss don't seem like the type to give away tech. Assuming non-psychics can use it. Maybe side with Jaffa. Or just reverse-engineer any tech they find lying on the ground and equip the Battlestars with it.
